We just had an Onyx shower installed with glass doors. The little seal  beneath the lowest hinge won't stay stuck in place, please advise.

It sounds like the double sided tape on your vinyl seal needs to be replaced. I would call the Onyx Collection 1-800-669-9867 (shower door department) and request some new vinyl and double sided tape. The Onyx Collection will send it out to your home free of charge!

I am thinking about using an onyx shower base and onyx on the shower bench seat. The wall of the shower will be tiled.  Do you suggest the matte or gloss onyx?  I prefer the matte look, but am wondering which material is better and/or easier to clean.

Both are relatively easy to maintain. The matte finish is a little pricier (due to the extra process while manufacturing) but does look very nice with tile. The matte finish will also tend to hide water spots a little better as well.
